  1. This is a new release of the TopPred II software which should substitute
  2. older versions. The essentials of this update are:

  13. Notes       1- TopPred II is available as a "compatible" application, or as
  14.                a "rapid" one. The rapid one needs 68020 processor, or later,
  15.                and FPU.

  17.             2- A postcript file containing the orignal paper about this 
  18.                software can be found with the programs. It could be printed 
  19.                out with the LaserWriter Utility accompanying the apple printers,
  20.                or the old Print PS application.
  21.  
  22.             3- Three diferent algorithms are implemented to calculate transmembrane
  23.                domains. The recommended is the described by Gunnar von Heijne in
  24.                JMB 1992 (see the software on-line help), but it is also available 
  25.                the one of Patrick Argos in JMB 1994, and the one of F. Jähnig in 
  26.                TIBS 1990 for amphiphilic domains.

  29. TopPred II has been designed for Macintosh computers, using 
  30. THINK Pascal 4.0.2. If someone is interested in making a version
  31. compatible with other platforms, he may contact me.

  47.   - All the scroll bars are active when they should.

  49.   - The "Results" window updates are correct now.

  62. Bugs fixed:

  64.   - "Integer overflow" error when more than 32 Kb of text is written
  65.     on the Results window will not occurs anymore.

  67.   - Command-colon and ESC interruptions have been implemented
  68.   
  69.   - The text results were not always printable. They should be now.

  71.   - When moving a TEXT file on the TopPred icon, the file is opened
  72.     correctly.

  75. TopPred II 1.1 (January 1995)

  78. TopPred II is now available in two different versions:
  79.  
  80.   § "TopPredII 1.1" which is "compatible" with any kind of macintosh
  81.   computer.
  82.     
  83.   § "TopPredII 1.1 FPU" which is a "rapid" version of TopPred. This one
  84.   needs a macintosh with a 68020 processor or later, containing an FPU.
  85.   This version is significatively faster making profiles and
  86.   constructing protein topologies (in several cases up to 6-fold 
  87.   faster)

  90. Other modifications:
  91.  
  92.   - "Open" has been substituted by "Load" in menus
  93.     
  94.   - Minor modifications have been operated in displaying results 
  95.     on screen.

  97.   - FOS is no longer a TEXT file.

  99.   - Previous versions hung when one searched for protein topologies
  100.     without any transmembrane domain. This is fixed now.

  102.   - Problems reading some sequence files have been fixed.

  104.   - G. von Heijne address and the reference to the article about
  105.     TopPred II have been updated in the on-line help.

  107.   - Finally, some other minor details have been fixed, and several 
  108.     routines accelerated.

  111. Bugs not fixed:
  112.  
  113.   o Problems concerning the scroll bar of the text result
  114.     window: it is only active when the graphic window is hidden.
  115.     
  116.   o When the Edit menu changes, keyboard equivalents do not work untill
  117.     you open for the first time this menu in the new configuration.

  119.   o When a TEXT file is moved on the TopPred icon, it opens but
  120.     displays a lot of error messages since TopPred thinks that it is
  121.     a FOS and not a sequence.
